Emergency Cooling Tower Cleaning for Legionella | ChemREADY

On September 10, the New York City Health Department announced a Legionnaires’ disease cluster in the Melrose and Morrisania neighborhoods of the South Bronx. As of September 15, 12 people had tested positive and one had died.

Investigators sampled cooling towers across the area. Ten tested positive on an initial PCR screen, including a tower at Yankee Stadium, and every one of those owners was ordered to clean and disinfect by September 14. PCR can’t tell live bacteria from dead, and culture results confirming live Legionella take up to two weeks, so no tower has been identified as the source. The orders came anyway. It’s the city’s second community cluster this year, following the Upper East Side cluster that ended in August with 94 cases and 11 deaths.

If that order landed on your building tomorrow, you’d have days, not weeks. Most facility managers know emergency Legionella response “involves chlorine.” The actual sequence is more specific than that, and getting the order wrong is how a remediation fails.

What Is Emergency Cooling Tower Cleaning?

Emergency cooling tower cleaning is the rapid remediation of a cooling tower after a Legionella detection or public health order: raising biocide levels, hyperhalogenating the system, draining, physically cleaning, flushing, and retesting. In New York City, a culture result of 1,000 CFU/mL or more requires full remediation within 48 hours.

Two things can trigger it. The first is your own routine sampling: a Legionella culture result high enough to require remediation under your water management plan or local rules. The second is a health department order during a disease investigation, which can arrive before any culture result exists. That’s what happened in the Bronx.

Either way, the chemistry and the sequence are the same. What changes is who is watching and how much time you have.

What Happens When Legionella Is Found in a Cooling Tower?

New York City has the most detailed cooling tower rules in the country, and they make a useful benchmark wherever you operate. Every culture result maps to a required response in Table 8-1 of the city’s cooling tower rules:

At every level, retesting continues until results fall back to Level 1. Culture testing itself is now required at least every 31 days while a tower operates, under Local Law 159 of 2025, using a New York State ELAP-certified laboratory.

Outside New York City, New York State requires owners to notify the local health department within 24 hours of a culture result above 1,000 CFU/mL. Beyond New York, few jurisdictions have cooling tower–specific response rules. For most facilities, the response is whatever your cooling tower water management plan says it is, plus whatever a health department orders during an investigation. That makes the plan’s corrective-action section far more than paperwork.

How Do You Clean a Cooling Tower After a Legionella Detection?

The sequence below follows NYC’s Level 4 full remediation requirements, with common industry practice filling in the details the rule leaves to your plan. The order matters. Disinfection comes before anyone opens the tower up and starts scrubbing.

  1. Raise biocide immediately and make your notifications. Increase oxidizing biocide feed to knock down bacterial counts in the circulating water while you mobilize. Notify the health department if your result or jurisdiction requires it. In NYC, that’s within 24 hours of a Level 4 result. Pull your water management plan and confirm who is responsible for each step.
  2. Hyperhalogenate the recirculating water. NYC requires a minimum of 5 to 10 ppm free halogen residual held for at least one hour, with pH controlled between 7.0 and 7.6. Chlorine loses much of its killing power as pH climbs, so high-cycle alkaline towers usually need pH adjusted first. Common practice is to shut off fans to minimize aerosol while pumps keep circulating, and many programs add a biodispersant to help the halogen reach bacteria inside biofilm. Record the residual and pH throughout the contact period. In New York State, the person applying the biocide must be a certified pesticide applicator or technician.
  3. Drain the system. Once the contact time is met, drain the tower basin and the recirculating system to waste, following any local discharge requirements for high-chlorine water.
  4. Physically clean every wetted surface. This is the step chemistry can’t replace. Biofilm, sediment, and scale in the basin, fill, drift eliminators, distribution deck, and strainers shelter Legionella from disinfectant. They have to be removed mechanically. Crews working inside the tower need appropriate PPE, typically including respiratory protection.
  5. Flush, refill, and re-establish treatment. Flush loosened debris out of the system, refill, and bring biocide and inhibitor residuals back to normal control ranges before the tower returns to regular operation. Many protocols include a second disinfection after refill.
  6. Retest and keep retesting. Collect a Legionella culture sample 3 to 7 days after remediation. Culture results can take up to two weeks. Keep testing and responding until results drop below 10 CFU/mL.
  7. Document everything and fix the root cause. Record each action with dates, times, chemicals, quantities, residuals, pH, contact time, who performed it, and the lab results. Then review the treatment program. Remediation clears the tower; it doesn’t explain why the bacteria were there.

How Long Does Emergency Cooling Tower Cleaning Take?

The hands-on work (disinfection, draining, cleaning, and refill) typically happens within one to two days for a standard commercial tower. Larger or heavily fouled systems take longer. Getting cleared takes much longer than the cleaning does.

  • Hours 0–24: Increased biocide, notifications, crew and chemical mobilization.
  • Within 48 hours: Full remediation complete (NYC Level 4 deadline).
  • Days 3–7: Post-remediation culture sample collected.
  • Up to two weeks later: Culture results returned.
  • Until results reach Level 1: Continued retesting and corrective action, with records kept for at least three years.

Realistically, a tower that tests high on Monday is under active corrective action for two to four weeks, and longer if the retest comes back positive. That timeline is also why a vendor who can mobilize a crew, certified applicators, and chemistry within hours matters more than one who can deliver drums next week.

What Records Do Regulators Expect After a Cooling Tower Remediation?

This is where facilities that did the work correctly still get into trouble. Under NYC’s 2026 amendments, owners must keep cooling tower records for at least three years and produce them at inspection. If an owner can’t produce a required record on request, that is treated as prima facie evidence that the record doesn’t exist and that the requirement wasn’t met.

For a remediation, that means a complete record of:

  • The triggering result or order, when it was received, and when notifications were made
  • Biocide products and quantities, application times, and the applicator’s name and certification
  • Free halogen residual and pH readings across the contact period
  • Draining, cleaning, and flushing: what was cleaned, how, and by whom
  • Post-remediation sample dates, chain of custody, lab certification, and results
  • Changes made to the treatment program and water management plan afterward

A water management plan built on ASHRAE 188 is supposed to define these corrective actions and responsibilities in advance. If yours is a binder nobody has opened since it was written, it won’t reflect your current team, chemistry, or system. What This Year’s NYC Clusters Actually Show

The Upper East Side investigation this summer is a useful case study in how these responses unfold. The Health Department tested 183 cooling towers. 77 were positive on initial PCR screening, and 59 were later confirmed culture-positive, meaning live bacteria. All 59 were cleaned and disinfected. The city never publicly identified a single source.

Three lessons carry over to every tower owner, in New York or anywhere else:

A positive screen can trigger an order before anyone knows if you’re the source. NYC now orders cleaning and disinfection on PCR-positive screening results during cluster investigations rather than waiting for culture confirmation. Your tower doesn’t have to cause an outbreak to be pulled into one.

Legionella in a tower is a program signal, not bad luck. Bacteria amplify where biocide residuals sag, water stagnates, or biofilm builds up, and those conditions exist before the test that finds them. Routine Legionella testing exists to surface them on your schedule, not an investigator’s.

The fastest responders already had the pieces in place. A current plan, a known contact list, verified biocide programs, and a treatment provider who knows the system turn a 48-hour deadline into a procedure. The response depends on the concentration and your jurisdiction. In New York City, any detectable result requires program review, and results of 10 CFU/mL or more require increased disinfection within 24 hours and a retest in 3–7 days. A result of 1,000 CFU/mL or more requires notifying the Health Department within 24 hours and full remediation within 48 hours.

How do you clean a cooling tower after a Legionella detection?

How long does emergency cooling tower cleaning take?

The physical work usually takes one to two days, and NYC requires full remediation within 48 hours of a Level 4 result. Clearance takes longer: a follow-up culture sample is collected 3–7 days after remediation, results can take up to two weeks, and retesting continues until results reach Level 1.

Does a positive PCR test mean a cooling tower caused an outbreak?

No. PCR detects Legionella DNA from both live and dead bacteria, so it can’t confirm live bacteria or identify an outbreak source. Culture testing confirms live bacteria, and linking a tower to patients requires further laboratory comparison. During investigations, NYC may still order cleaning on a PCR-positive result as a precaution.
